Comparing the 1Ds with the D60 is like comparing two different formats with two different lenses. You'd expect the larger format to be better provided the film was the same in both cases. The D60 has the advantage of finer grained film (ie. greater pixel density) but the disadvantage of being a smaller format. The consequences of this are as follows. If you're using the 1Ds with a lens that does not have sufficient focal length to maximise a particular shot (ie. there's need to crop), then the D60 might well produce better results with the same lens.
